I've just been worried because my turtle has been shedding some but I don't know if this is rot.

Shedding thin, translucent scutes is normal. Your turtle has a few layers that have been retained. The algae indicates that he does not bask enough, and retained scutes shed slowly... leaving water and debris trapped far longer than normal. So you need to clean him up and inspect the shell closely. Any lifting areas should be checked underneath to make sure no infections are occurring.

Keep it dry and clean. The area could be disinfected with some diluted betadine
