My son has one turtle (the other passed) and he loved the other turtle so we want to get another. We actually got both of them at a flea market from a lady who had them in little plastic containers. is there anything I can do to protect out turtle from anything the new one can be carrying (i.e. Sickness)

New turtles should be quarantined for 90 days. That means two whole set ups. The little plastic container you bought with the turtle is not an adequate set up for your turtle. Another thing that I would mention is that turtles are no necessarily social creatures, and even if they live together now, they may have to be seperated later.

It is best to quarantine any new turtles for 90 days to make sure it doesn't have any illness/parasites that it could pass on to your turtle. I suggest you concentrate on taking care of the one you've got. 2 turtles can be more trouble than you'd think.

Don't get another turtle. Turtles really prefer to be alone in thier tanks. Unless you can afford the cost of another setup if they fight, then it's best to only get one.
I'm sure you probably aren't, but just to be sure. Your not keeping the turtle in the small plastic container that you got it in are you?

Ninety days at the minimum, even a bit longer would be better to help ensure a new turtle is healthy (but there's no 100% guarantee).
You can help protect the turtle you have by getting a proper habitat for him and feed him a healthy diet. He doesn't need a buddy.
