right now i dont have a white foam pad, i have the bio chalky white things and then i have the fine, and coarse pads. will this be bad temporarily?

I dont see anything wrong with it. Did you take it out for a replacement or just trying out an experiment?

What's in the tray at the bottom of the filter?

The white foam pad is only a filter floss pad meaning that it only filters out tiny particles. It is not necessary, but it is if you desire crystal water. They must be washed frequently is you use one though to keep it from reducing your flow.

I stopped using the microfiltration pads when they started affecting the water output (too frequently). You don't need them. The sponge pads should be on the bottom, the coarser one first (it sounded like you had the biomedia in the first/lowest basket). What do you have in the third basket?
