I have the Xp3 Filter with a 45 Gal tank and a 3" turtle. Im finding that a lot of crap is sitting on the bottom of the tank and not going into the filter.. over time this seems to turn the tank green is there any way to get this to be picked up by the filter

The XP3 does a good job of keeping the water clear (I have one too), but no filter will pick up all the crud at the bottom. They were meant to be used with fish, not turtles, and turtles are much messier than fish. Even with the XP3 I occasionally have to net out or vacuum what's on the bottom.

Badarwing, I recently read of someone complaining of green tank water and they said they solved the problem by getting a UV Sterilizer (unfortunately this means more money). Partial water changes don't help?
