From that picture, it certainly looks like you've done a good job keeping their shells healthy in terms of growth and the general shape the male's shell is in. However, those white spots certainly aren't normal and they do look a lot like a fungal or bacterial infection. Was your vet a herp vet?
I just read the spots came off... did they come off with you scrubbing them? At least on the left-most scute the spot looks like it's actually under the scute so I'm having trouble imagining it was something simple like a hard-water spot.
