One of my turtles is shedding quite a lot, and he does flicker his legs and nip at them. It's possible that something's irritating him and causing him to try to scratch at it. But the other possibility is that it could be a nervous habit. Sometimes captive animals develop self destructive behaviors out of stress or boredom. How big is your turtle and how big is his tank? Does he have things to play with and things to look at? Also, what's your water temperature? If it's too warm it can cause excess shedding, so getting it in the right range might help.

there could be a possible chance that maby something in the water could be irretating your turtle but it is probably due to shedding.

As long as he's not hurting himself he'll be OK. Try clipping a large chunk of cuttlebone to the side of the tank. That might keep him busy.....
