Seen my turtles (RES) mating today. DOes this mean I need to remove the female to a nesting box? Also, the male when his "organ" is out seems to be hurt and swims around crazily. Is this normal?

Just because they mate does not mean she will eggs. Also it will take about a month till she developes the eggs. So if she does get eggs you will then have to remove her to a nesting box. Watch her closely for signs in change in behavior. Like become hyper, stops eating, starts digging into her basking area with her back legs.

As long as the males, organ goes back up into him it should be normal. If it doesnt and stays out. Then you have a serious problem.

She has been seen by my girlfriend digging w/ her back legs for the past week or tow. The male was introduced mid august. I am wondering if she already has eggs.

Going to jump to conclusions here, but why do you want to breed them?

I do not necessarily want to breed them but if it happens it happens. The female has always been very active and in the last few days (even before I witnessed them mate) she has been spending alot of time in her "cave". She still comes out to eat and goes on the basking platform at times but she just isn't acting "normal".

okay! yeah, it never hurts to try and build a nesting box, the hardest part is finding a soil/sand/mix that she is comfortable in. I am on my 3rd mix and still no luck.
